It is not old panes. It is layout information (Splitter containers, Tabbed containers, Floating Containers)

For example you float pane, then dock it, Layout must save last floating position now if you double click on pane it float in last position.

 How can I cleanup the skeletons on old panes in the DockingPaneLayout XML file?  I need to limit the growth of the XML and I don't want to have to search through a DockingPaneList that has lots of invalid panes.
